From a software startup: Does anyone know the best way to manage corporate accounts through a website?

Many are available on the web. You would need a CRM solution and if you are the only one managing it, then SalesForce is good or even Zoho

I assume you're asking for a Client Relationship Management (CRM) system, correct? SalesForce.com is the most widely used. Zoho might be a great alternative to SalesForce, but if you're looking to keep it simple. Highrise by 37Signals has a strong following as well. VKW, my company, offers customer service and tech support solutions. The majority of our clients use Zoho. For tech support, it's mostly an in-house ticketing system.

If you are using CRM think about adding a customer portal or self service with customer logins and access to their quotes, invoices, service tickets and other information. This will provide your team with more information and allow customers to solve or address many of their problems or requests independently. Also, if you sell a lot of repeat-ables adding a shopping cart is a good idea.
